Novice users beware, these are advanced configuration settings and should be modified with care, if at all.

Why does Firetune need to be an exe? Why can't they just make it an extension?

Personally, I've modified these setting manually without the use of any other programs. A slight increase in speed, but not all that much.

Okay, you're asking users to either get an executable we don't know, from a site which is in no way connected to the Mozilla Foundation (as far as I can tell). Or to modify .js files, which is a *very* outdated way of configuring Firefox. If you want to configure Firefox, you should either use the Tools > Options window (as much as possible) or about:config (for anything else you want to do).

They could have just made an extension instead of an executable. Now we don't know what it will do, and we are just supposed to trust the authors (which is not the case with extensions on update.mozilla.org (UMO for short) which need to be approved before being admitted, so at least there's some guarantee they won't totally mess up your computer (and a solid organisation to complain to if they do).

The above will get you just as far, and will get you the same speed improvements, but without the security risk. Sounds a whole lot better than getting a random executable and praying it'll work (and not mess up your computer).

user.js just creates entries in about:config.... It also keeps them there when you update firefox.
