Is there a guaranteed way for me to barrage and not hit my team mates. (Only ways of preventing this that I could think of were team capes and clan chat)

 

or would I just have to coordinate with my team mates really well to make sure not to barrage when they are close to the people we are hitting?

No theres not. Tell them to stay out of the way. As you said CC/capes might help you know where they are.
