So as I'm working through region three I've purchased all of the ship upgrades, all of the necessary crew from the region and now just have building upgrades left until I reach region four. My question is which building upgrades should I get in which order (I'm going for the 3rd ship as of right now as that seems like the obvious choice). Beyond that any in particular I should work on?

As you said, ship.

 

The order in which you upgrade the other buildings is not really relevant to be honest. If you lack good captains, prioritise bar.
