Usually theres just something partially transparent on a layer. And if you mean how to make signatures with transparence the answer is .png format. However windows versions of Inter Explorer suck at reading the format and lose the transparency. What 24-bit pngs allow is partially transparent pixels. However as you said, Internet Explorer doesn't support 24-bit .pngs. However most alternative browsers (Opera, Mozilla, ect) do support them.
