Yeah you definitely want to ditch JSON then. Look up some graph formats or roll your own. Most are based on JSON or XML anyway so they should be pretty straightforward. & it might help to use more semantic IDs instead of indexes so that you don't need to renumber each time you make a change

If it's actually a tree, JSON or YAML would work fine. Realistically dialogue trees are graphs though so you'll probably need to research graph storage formats
