Broken file links?

I have recently been infected with some type of virus, I believe I have gotten rid of it, but it did its damage. What happened is, it broke all my links between files. For example: when I click on firefox ( the file, not shortcut) it asks for what do I want to open firefox[Caution: Executable File] with.. which I then have to click on firefox[Caution: Executable File] again to open it. When I open a program it either doesn't let me open it and says " I have no permission", or "the file is not found" Or when it does eventually open ( like firefox) I have to click open firefox with firefox every time I open it... Its really getting annoying, and I can't really install anything because its asking me to open the install file with a file I have not installed yet.. this is all very confusing and I just want to know.. Is there a way I could fix all the file " links" so they open when I click on them.

I would post a pic of this problem, but I can't open paint <_< Oh, and I have windows vista.

What it seems like it's done here is it has messed up your file associations for [Caution: Executable File] files. I did a brief google search for your problem and this article is speacialised for vista and will most likely fix your problem. Best of luck!

I'm having a problem understanding what to do, the article doesn't seem to have clear instructions. But anyways, here is a few pictures of the problem:

"application can not be found" even when its right there.

This has also stopped my java from working correctly, its enabled in my firefox and I reinstalled it...
