I'll try to make a protocol with a lot of functions, this time I'll stick to logic functions as opposed to PHP.

I could create a program to act as a secondary AI, one with a sepparate nature to that of the standard, one instructed to obay crew members according to their rank and the area, so I would be the one who has the final order in science, a medic in medicine/organics, a tactician in tactics and an engineer in non-theoretical physics. I could also give it a sense of moral, allowing it to endanger us if told and the risk is outweighed, though never high risk unless commanded by the one who's risked. Though I would need a lot of equipment and the assistance of an engineer. I could also fit it on a few flash drives and create a bus to interface it with controlable equipment like a shuttle to give advice to the pilot and maybe even use it itself.
