You've apparently never heard of Root Kits. Once you're infected with one of these, your ONLY choice is to wipe the system clean and reinstall because of the way they modify and replace system files. You have no way of knowing what was modified, where it is, how to replace it or if you got it all when you try to clean it. There are a lot of very good reasons to wipe a system after an infection.
